QuickerSim CFD Toolbox for MATLAB® handles these types of problems efficiently using the Finite Element Method (FEM). It also involves effective stabilization techniques such as SUPG. Standard boundary conditions (Neuman, Dirichlet and Robin) and source terms are available. Of course nothing stops you from developing your own custom models.
